Go with the Holiday Inn Express... It's on 29th St, which is close to Herald Square/Penn Station - which means that it's close to just about every subway you could ever want to use. You'll be a short walk from Times Square, you'll save $130, and that will be $130 you can put towards other things. Manhattan is a really small place... while it seems really big, in reality nothing is very far from anything else. The San Carlos does a better job of marketing its convenience, based on the website... but the Holiday Inn is going to be a really convenient choice, too.

In photos, it looks like the San Carlos is really nice - probably nicer than the Holiday Inn. But the price difference is substantial, and both hotels are actually fairly well-located. Another upside - the Holiday Inn Express is in an area where you'll experience a slightly more neighborhoody side of NYC. It's still touristy and such, and there are still lots of offices, but there is still a little grit, unlike the E. 50th St area, which is *mostly* offices and condos.

UPDATE - Just saw your question again! If you can do the Marriott Marquis still - DO IT. :) The elevators are really cool, and Times Square is the heart of it all. Good luck and enjoy your stay!
